You'll be lucky if it's just the coil pack.
There's a whole thread relating to misfire issues with this engine. Check the mk6 golf forum for the 118tsi thread.
There are known issues with this engine and misfires is one of the first symptoms of a problem.
Do some reading, get informed on the issues and then you'll be better placed to go through whatever diagnosis/warranty repairs that is needed.

Swap the coil pack with another (#3 is a nice number) and see if the misfire moves.
It might also be worthwhile to remove the spark plugs & see if one of them looks like it's been burning different (oily or very white). Maybe pop #1 plug back into #4 (to see if the misfire moves with it).
If you have access to a compression gauge then you may as well check compressions while the plugs are out.
I'm betting you've got cracked ring lands in #1. This will be covered under your statutory warranty rights if your VW warranty has run out (have a look at the ACCC website). Take it back to the dealer. Be polite but insistant & document the communications. Back verbal conversations with follow-up emails. Get VW Customer Service involved if the dealer starts putting up the stop signs.
Don't accept "we'll supply the parts if you pay for the labour". Plenty of these engines have been fixed FOC when they are well past warranty expiry.carandimage The place where Off-Topic is On-Topic

The workshop are likely just trying it on. VW have been covering the full cost of warranty repair on these under goodwill due to the known issues with this engine. The dealer is probably just looking to make some extra money on the job by charging you as well as VW for the repairs.
Just tell them that you're aware that others have had the full repairs covered and why there's a difference in your case. If need be you can call VW and find out direct from them what they're covering. If you find out the dealer is charging both of you for the same repairs then I'd be taking the car to another dealer.

Have a look at the ACCC website. It gives you all the information on what your statutory warranty rights are.
If VW aren't taking full responsibility for this known (and relatively common) problem then they are admitting that they expect the engine to fail at an early age.
VW market themselves as a maker of quality vehicles that are a cut above the competition. Are they admitting that an owner should expect a major engine failure just outside of the manufacturers warranty? When you bought the car did you expect the engine to be trouble free for 150k-200k km or were you thinking "it will probably fail really shortly"?
They will cover the whole repair - plenty of others on this forum have had their low compression issues fixed for free.carandimage The place where Off-Topic is On-Topic
