After reading this, I am more inclined to think there's a possibility of mismatched abilities between pad and disc.
Had this myself on my S3 at Lakeside, always after going particularly hard. The rumble always goes away after a few days on the road. So I don't reckon its heat related, as it would go away as soon as they cooled down. Yet remained for a bit long after I left the track.
That was with the QFM A1RMs, trying to think if I have been back with the Remsa's in?
Anyway, I think the weight of the car creates more heat and probably it needed a better pad. I know that EBC recommend a higher spec pad for the S3 over the mk4 Golf GTI. Loss of cold response would be a compromise on the road.

I used the DBA 4000 series heavy duty rotors on the last change along with Remsa pads very happy , I did make sure to clean the hub surface as even a small amount of dirt can cause the discs to be out of shape so to speak from day one this happened on the previous set . Apparently if their is dirt in between the two surfaces you will get incorrect pad transfer during the bedding in phase and it gets progressively worse over time .
