Remove the Maf sensor (its a star key but you can get onto the screw heads with multi grips and then just replace them with normal self tapers). Stick the sensor in a clean ziplock with the alcohol in it and shake. That'll clean it and rule out sensor fouling. Also spray your connector terminals.
maf cleaned put standard filter back on drove for 200km Hwy driving no error message car feels 1000 times better the Apr pull is slowly returning, will see if my morning revs return to the 1500rpm range

maf reading block 32 were -0.9 and 0.0 standard filter

weird I see lots of users using the drop in K and N with no problems

It shouldn't slowly return , it should just be there. Fuel trims are normal so next I'd do a full set of logs, fuelling, boost and ignition.

By morning revs, if you're referring to the higher startup revs when the air pump is running, thats pretty high. Mine would only ever do about 1200 max. Are you sure it was going that high at the beginning?

              a little update

              changed plugs
              new Audi tt dv
              new n75
              new cts

installed pd160 love it noise wise more responsive too (shame I can't use k & n drop in due to error popping up again)
stock air filter still in and no errors to date

car sounds and goes great but:

I feel sometimes the torque isn't there on the highway its like something is switching a switch and the pull torque isn't there, other times its crazy, I feel when I tap the accelerator back and forth it feels like something is loose Underneath between the gearbox and motor axle, but I get no noises. It feels like I have some slack while tapping accelerator back and forth. Checked the dog bone bolts are on tight no tears in rubber. Clutch pull and hold grips great no slippage.

Have you actually spoken to your tuner and got them to look at it? Any decent tuner should have taken the car for a test drive/logged it to make sure it was all behaving properly before handing you the keys back.

Re the lag/clunk: gearbox mount. It's always the gearbox mount. Stock one is floppy rubbish that wears out. Buy the one from Darkside Performance.

figured as much, when I got tuned the Apr dog bone insert was suppose to go in as well, but never arrived in time, will buy new one complete set and install see how I go.

yes a proper tuner would test run and log, but this was more like file loaded took me around the block, here are your keys pay me now and have a nice day, lol

he stressed this is Apr its one file for all, they have been tested all round the world, I don't feel its the tune, it more to handle the extra torque, overall I'm stoked just want it too be consistent.
