so I disconnected the MAF this morning...still had the problem on first start (sputtering out). So maybe its the coils? or is it still worth replacing the MAF (or just the sensor)?

So can be worth jsut replacing it if you can afford it.

I checked a Bora last week doing something similar mate, ended up being the throttle body. No idle up on start up, was getting plenty of fuel and limited air, caused it to splutter. Have it scanned. I know of another Bora doing the same, i know its a different engine but similar symtoms.
Whats it like warm????

Are you sure about the OBD2 port ? A stereo change should not have affected this in anyway. AFIK Aus cars did not get the KLine radio like the US.
You need to remove the panel under the AC control. The port is just above the cig lighter.
Relay on the battery ? I think you mean a fuse. Which on is it ?

Could you explain -AFIK Aus cars?
If I put the two together it does seem like the deck has caused it but I could certainly be wrong.
AFIK Aus cars - I mean As Far as I Know no Australian cars came with Kline radios - these were the ones which interacted with OBD. So you should not have an OBD issue because of the aftermarket radio.
So what it is about the OBD that makes you think it is broken ?MK4 GTI - Sold

I have seen a few aftermarket radios that interfere with the kline. Take the head unit out and keep unplugging stuff until you get VCDS to work is my advice.sigpic Camden GTI Performance. VW / AUDI Specialists

I was told by the mechanics that they couldn't get a read onit. That's interesting about the S180 as my cooling fan still works fine but it is a concern as to what may have caused it.

Hey mate, I had the throttle body cleaned the other day, also ran some fuel system cleaner in a tank....seems to be improved....only one day of the lask week did it still sputter out on the first morning start up. When its warm and any other start during the day, it runs perfectly well. The service centre said there was no error codes.

my throttle body was replaced a few months ago which apparently fixed a power issue (but it didn't)
Anyway naturally my mechanic does not want to admit he was wrong, so i have my old one lying around which you could buy off me, you can try it for 2 weeks and if it's no good or doesn't fix your problem then you can return it for your money back.
Done 110k and according to vag com it works as is should.
