Mate forget about talking to VW. Any price they give you will be pointless as VR6's are only worth a few grand these days. Personally I always try to avoid the dealership when getting parts or work done on my car, there is no need to go there.
I got a replacement transmission put in by Pringle's in South Melbourne, they did a good job. They sourced a transmission for me with only about 100xxxkms on it. Any other parts you need to do a swap just research them and find them yourself.

if the engine and car is worth it, (keeping, ie extras on it, body's good, int is mint etc) and you can drive manual, i'd seriously consider doing a manual conversion.
Then you will never have problems with you auto playing up ever again!
