The reality is more likely to be that if you tune your ECU and try to make a drivetrain warranty claim you might be in trouble, but if you have completely unrelated warranty concerns (like bodywork or interior trim) you shouldn't have any problems.
Although most ECU tunes are perfectly safe, especially the 'Stage 1' tunes which are pretty much tried and tested, if you're worried about voiding your warranty as a result of the tune then perhaps leaving the car as stock until your warranty runs out might give you more peace of mind.
