I have intake manifold flap and misfire codes. I had a look around and it looks like i am missing a hose or two? Should there be anything attached to the two areas circled?

Sorry I didn't respond to this earlier, only just saw it.

Just checked and mine doesn't have any hoses attached to the 2 pipes you have circled and doesn't throw a code.

I had an intake manifold flap position sensor error. Will throw a CEL but you can keep driving with it just lose some efficiency. Worst case costs about $1k to fix as the sensor is an integral part of the intake manifold. I believe there's some initial tests/checks that may resolve the issue - just preparing you for worst case.

Misfire I'd check the coil packs. Find the cylinder with the problem and then swap the coil with the one next to it. If the fault moves with the coil pack you know that's the dodgy part.

No fancy tools required just get a couple of zip ties and make 2 loops to fit around either ends of the coil pack and lift up. If you're out of warranty (which sounds like is the case) then cheapest/best coil packs are Audi R8 ones you can get a set of 4 from BMA Autowerkes for the cost of 1 stock one from your dealer. Plus they're red and make your car go faster!

Thanks guys! Google helped me out and confirmed I'm not missing a hose. I'm almost positive the misfire is due to dirty intake valves as its on 78k.

I wouldn't discount coil packs as they are known to fail. Also diagnostics is pretty simple if you have a vagcom cable or OBD tool to tell you which cylinder has the misfire.
