You can't actually fry an ECU, unless your putting more voltage through it which is physically impossible if you change the data on the map, common sense really. I think its got more to do with the tuners not being happy enough with the stock ECU, whether thats got to do with the existing map or the functionality of it I reckon they're going stand-alone simply because it can make more power reliably at those higher boost levels.
And alot of OEM vw stuff such as throttle bodies, coils and idle actuators aren't actually adjustable, badgolfiebad for instance is running on Supra coilpacks, R34 GTR throttle bodies and aftermarket idle actuators among other things.
