I do have them in mine (MY10 VRS Wagon).
I just checked and there is a tab in the door that slots into it. Not sure if it is for extra torsional rigidity maybe?
It is only in the front doors though.
Without going and looking I believe they are for supplying the air vents that are situated on the front doors.

No, not wagon specific. More likely year specific. I have MY11 wagon and don't have those slots. The scuff plate design changed to the chequerboard pattern (as in dArK5HaD0w's pics) on MY11 models.

I think I have them, but not 100% sure as the Skoda migrated to being my wifes car....I have an April built 2008 RS with a sunroof...but doubt its sunroof related. Took me ages to realise that the indent things in the top of the door frame are for roof racks...I thought they were sunroof drain holes or something...
